I've defeated the shadow priest and found all three guards but I can't get commander tann to return to fort locke, am I missing something?

are you sure you found three missing men?
if yes, then it sounds like a bug. what is commander tann doing? is he following you at all?

when i try to talk to him now speech appears above his head saying we should get back to the fort to warn the soldiers

then leave the crypts and the graveyard and make haste to fort locke :)

i tried that and tann wont actually leave the crypts so i can't get him back to the fort or get the patrols going again :(

I'm having the same problem, and I've even gone on to finish the Bandit Refugee quest in the interim. Just recently back to Fort Locke, where nothing's changed (aside from the rescued prisoners being there), I went back to the crypt to check up on our friend the Commander.
Yup.
Still right where I left him _an hour ago_...

Ideas, please? I'm confident that I've been over every pixel of these maps, and followed your walkthrough to the T just to double-check my work...

What the hell?! I'm at a loss.

To add the stubborn Commander Tann to your party:

press ~ to open console
type: "DebugMode 1"
"partyadd 5982"
"DebugMode 0"
(without the quotation marks of course)

To get rid of him after getting to Fort Locke:
press ~ to open console
type: "DebugMode 1"
"partyremove 5982"
"DebugMode 0"

I think that's correct...

did you try that?

Yes, I have tried it, and it works just fine.

Have fun! :)
